I make a jig something like the link I attached for the cubby. I'm with Gary. I'd leave the dado exposed. To me a dado joint is a nicer more quality oriented joint than a but joint IMHO. http://www.youtube.com/watch?v=7j4vGS4HY-8
If you don't want to use dado then I'd go with a biscuit joiner. Instead of using the Festool rail to align the joiner I'd use the cubby shelf clamped right on the layout mark. You can then cut your slot in the side panel and then cut the slot in the shelf by registering the joiner on the bottom side resting on the side panel. The biscuit joiner is a whole lot faster than the Domino.
